Update "Upgrading Nix" documentation

This PR proposes two changes to the "Upgrading Nix" documentation:

* Besides updating `nixpkgs.nix`, we also update `nixpkgs.cacert`, so that the certificates are up-to-date as well.
* Add the instructions for multi-user mode on Linux.
